How to Remove Aligner Stains: Cleaning Tips That Work

Aligners are made from thermoplastic materials — typically polyurethane-based multilayer sheets — that are chosen for clarity, elasticity and the ability to hold a shape under load.
Those same properties make them vulnerable. The surface is microscopically porous compared with glass, the material absorbs a small amount of water, and it deforms at temperatures well below boiling.
Most discolouration and cloudiness traces back to one of those characteristics.
What actually causes the discolouration
Biofilm. Plaque forms on aligners exactly as it does on teeth. Within hours a film of salivary proteins and bacteria establishes on the surface. Left undisturbed it thickens, becomes cloudy and then yellowish, and eventually mineralises. This is by far the most common cause, and it is the one people most often mistake for staining from food.
Pigment absorption. Chromogens and tannins from coffee, tea, red wine, curry, tomato sauce and coloured drinks bind to the surface and to any biofilm present. Pigment adheres far more readily to a plaque-coated aligner than to a clean one, which is why cleaning frequency matters more than diet.
Calculus. Mineral from saliva deposits into biofilm, forming hard white or yellowish patches, usually on the inner surface. Once formed this does not brush off.
Heat distortion. Hot water, dishwashers, boiling to sterilise, a car dashboard in summer, hot drinks consumed with aligners in. Heat causes the thermoplastic to deform and cloud permanently. A distorted aligner also stops fitting correctly, which matters more than the appearance.
Abrasion. Scratches from abrasive toothpaste or hard brushing create a matt surface that scatters light. The aligner looks cloudy, holds stain more readily and cannot be restored.
Chemical damage. Some cleaning agents, particularly alcohol-based mouthwashes and certain solvents, degrade the surface.
Smoking or vaping with aligners in, which stains them heavily and quickly.
The daily routine
Rinse under cool water every time you remove them. Non-negotiable and takes seconds. Removing saliva and debris before it dries prevents most build-up.
Brush them gently twice daily with a soft toothbrush — ideally one kept separately from the one you use on your teeth — and either clear unscented liquid soap, or water alone.
Do not use toothpaste. This is the most common mistake. Most toothpastes are abrasive enough to scratch the plastic, and whitening formulations are worse. The scratches are permanent and make the aligner cloudier over time.
Soak daily in a proprietary aligner cleaning solution or effervescent tablet, following the manufacturer's timing. These typically use a mild oxidising agent and are formulated to be compatible with the plastic.
Always brush your teeth before reinserting after eating. Trapping food and plaque against the tooth surface under a sealed aligner for hours raises decay risk considerably — the aligner prevents saliva from reaching and buffering the tooth. Where brushing is impossible, at minimum rinse thoroughly.
Store them dry and in their case when out, never wrapped in a napkin.
Rinse the case regularly too, since it harbours its own biofilm.

Dealing with existing stains
For general cloudiness and film: soak in an aligner cleaning tablet solution, then brush gently with a soft brush and clear soap. Repeat daily for a few days.
For mineral deposits: a soak in a solution of equal parts white vinegar and cool water for 15 to 20 minutes can soften calculus, followed by gentle brushing and a thorough rinse. Do not exceed 20 minutes or use it frequently, since prolonged acid exposure affects the plastic.
For persistent pigment: repeated proprietary soaks are the safest approach. Hydrogen peroxide is sometimes suggested and can be effective at low concentration, but it can also cloud some materials, so check the manufacturer's guidance for your specific aligner.
Accept that some damage is permanent. Scratches, heat distortion and deeply absorbed pigment do not come out. If an aligner is badly affected, the practical answer is usually to continue to the next tray in the series or request a replacement of that stage.
What to avoid
Hot or boiling water. Deforms the aligner and ruins the fit.
Dishwashers and UV sterilisers not specified for the material.
Toothpaste, especially whitening or charcoal formulations.
Denture cleaning tablets, unless the aligner manufacturer states they are suitable. Many contain persulphates and bleaching agents intended for acrylic, and some can cloud or weaken aligner plastic. Some people use them without apparent problems, but the safer course is a product designed for the material.
Household bleach, which degrades the plastic and is unsafe to have in contact with the mouth.
Coloured or alcohol-based mouthwash as a soak. The dye stains and the alcohol affects the surface.
Hard-bristled brushes or scrubbing.
Baking soda, which is abrasive despite frequently being recommended online.
Drinking anything other than cool water with aligners in. This is the single most effective preventive measure. Hot drinks distort them, coloured drinks stain them, and sugary or acidic drinks pool against the teeth beneath the tray, which is a decay and erosion risk rather than merely a staining one.

Prevention
Remove aligners for everything except cool water.
Rinse your mouth and the aligners after any coloured drink, before reinserting.
Brush and floss before reinsertion after meals, which reduces both the plaque on the aligner and the decay risk beneath it. Our article on flossing properly covers the technique.
Clean the aligner morning and night without exception.
Do not smoke or vape with aligners in.
Change trays on schedule. Each tray is worn for a limited period, so a stain accumulating in the last few days of a tray's life matters less than people fear.

When cloudiness means something else
Two situations are worth distinguishing from staining.
An aligner that has become cloudy and no longer seats fully may have been heat-distorted. This is a fit problem, not a cleaning problem, and it should be reported because it affects tooth movement.
White chalky patches on the teeth themselves, visible when the aligner is out, are early demineralisation rather than aligner staining. Frequently Asked Questions
Why do my aligners go cloudy so quickly?
Usually biofilm rather than food staining. Plaque establishes on the aligner surface within hours, and if it is not brushed off twice daily it thickens and clouds. Pigment then binds to it far more readily than to clean plastic.
Can I use toothpaste to clean my aligners?
No. Most toothpastes are abrasive enough to scratch the plastic permanently, and scratched aligners look cloudier and stain faster. Use clear soap and a soft brush, or a proprietary soak.
Are denture cleaning tablets safe for aligners?

Does vinegar work?

Can I drink coffee with my aligners in?
No — for two reasons. Heat distorts the plastic and affects the fit, and the pigment stains them. Remove them, drink, rinse your mouth, then reinsert.
Will stained aligners affect my treatment?
Staining alone does not affect tooth movement. Heat distortion does, because the aligner no longer fits as designed. If a tray feels loose or does not seat fully, report it.
Can I whiten my teeth while wearing aligners?
Discuss it with your clinician rather than improvising. Some regimes combine the two, but attachments bonded to the teeth can produce uneven results, and many people whiten after treatment instead.
Should I clean the case too?
Yes. Cases accumulate their own biofilm and recontaminate clean aligners. Rinse and dry it regularly.
