Lipstick and Clear Aligners: Why Some Formulas Stain and Others Wipe Off

The advice usually given — avoid dark shades — is roughly right but for the wrong reason. Shade is a poor predictor. What determines whether a lip product marks an aligner is what the pigment is dissolved in.
Like dissolves like
Aligner trays are made from thermoplastic polymers that are largely non-polar — chemically, they behave more like an oil than like water.
Pigments and dyes follow a simple rule of solubility: a substance dissolves readily into a material chemically similar to its own carrier.
Oil-soluble pigments, carried in the waxes, oils and emollients of a classic creamy lipstick, are chemically compatible with the tray. They do not just sit on the surface — they partition into the outermost layer of the plastic. Once they have diffused in, no amount of surface cleaning brings them back out, because there is nothing on the surface left to clean.
Water-soluble dyes, used in water-based tints and stains, are chemically mismatched with the plastic. They sit on the surface, and they rinse off.
That is why a pale, oily balm can leave a persistent yellowish film while a bright red water-based tint rinses away cleanly. The colour is not the variable. The base is.
A second mechanism compounds it. Oils and waxes on the tray surface are tacky, so they collect pigment from coffee, tea, curry and red wine that would otherwise not adhere. Where the colour actually transfers
Most people assume the lips press colour onto the front of the tray. That happens, but it is a minor route, because the lip surface that contacts the tray is the inner wet surface, which carries less product.
The major route is your fingers. You apply lipstick, then use your fingertips and nails to seat or unseat a tray. The product goes straight onto the plastic, often onto the inner surface where you will not notice it until the tray is cloudy.
The second significant route is migration under the tray edge. Product on the lip line creeps beneath the aligner border, where it sits against the gum margin and the enamel for the rest of the wear period.
Both are fixed by the same handful of changes.
The sequence that solves most of it
Insert the trays first, then apply lip colour. This single reversal removes the finger-transfer route almost entirely and is the most effective change you can make.
If the trays are already out, wash and dry your hands before handling them. Not rinse — wash. Oils need soap.
Blot before reinserting. If you have applied colour and then need to remove and replace a tray, blot the lips with a tissue first.
Allow liquid formulas to set fully. Transfer-resistant liquid lipsticks are genuinely low-risk once dry, and genuinely high-risk while wet. Two to three minutes makes the difference.

Formulas ranked by risk
Lower risk: water-based lip tints and stains once set; transfer-resistant matte liquid lipsticks once fully dry; sheer washes applied thinly and blotted.
Moderate risk: conventional bullet lipsticks applied, blotted, reapplied and blotted again — the blotting removes the mobile oil layer and leaves mostly pigment on the lip.
Higher risk: heavily emollient creamy lipsticks; glosses; lip oils; balms and treatment products; anything applied immediately before handling trays.
Note that lip balm deserves specific mention. It is not coloured, so nobody suspects it, and it is almost pure oil and wax. It is one of the more common causes of an unexplained cloudy film.
The attachments are their own problem
Most aligner treatment uses small tooth-coloured composite attachments bonded to the teeth. Composite resin absorbs pigment more readily than the aligner plastic does, and unlike the tray, attachments are not swapped out every week or two — they stay on for months.
An attachment on a front tooth that has taken up colour is far more visible than a stained tray, and it does not simply polish off at home. Keeping lip product away from the tooth surfaces matters as much as keeping it off the plastic, which is another reason to insert trays before applying colour.
Cleaning, and what not to use
For routine cleaning: cool water, a soft brush kept separately from your toothbrush, and a drop of clear unscented liquid soap for oily residue. Soap is the correct tool here specifically because oil does not rinse away with water alone.
What to avoid: hot water, which distorts the thermoplastic and undermines the fit; toothpaste, which is abrasive and produces the scratches that make trays look cloudy; alcohol-based products and bleach, which degrade the surface; and coloured or scented soaps, which leave residue of their own.

When the tray is stained anyway
Surface film and mineral deposits respond to soaking and gentle cleaning. Pigment that has diffused into the plastic does not.
The practical consolation is that trays are changed frequently — typically every one to two weeks — so a stained tray is a short-term inconvenience rather than a lasting one. What matters is identifying the habit causing it, so the next tray does not follow the same course.
Do not attempt to bleach or scrub a tray aggressively. A tray that has been chemically or mechanically damaged fits differently, and fit is what moves teeth.
